By panel I mean one of the canvases I've created in the protocol. I'd like most of my canvases to be oriented portrait but I'd like one of them landscape. I'm assuming now that it can't be done.

It actually is possible now - we'll amend this topic. You can create new screens with different devices now, and those devices can be portrait or landscape.

What kind of prototype are you creating? You will only see the option to design in landscape or portrait mode if you're creating a Mobile or Tablet prototype.

Yes. Follow this steps:
1.Open prototyper / File / Create new prototype / Select device (not web)
2.Define your prototype settings --> Select Landscape Orientation.
3.Click Finish
4.The device will appear with landscape orientation at the canvas.
